Note

there exists ( and ) in the file name and path.
in the below sample output, please observe that the html file defined in yaml metadata file (corresponding to variable include-after-body) is not included:

I think you're conflating --metadata-file and --defaults.
Try using --defaults instead and changing your yaml to

include-after-body:
  - '/mnt/Documents/Git/Project/AmazingNotes/AmazingNotesSrc/Markdown_render_(standard)/Resource/Pandoc_include/Src/Javascript/IncludeAfterBody-LinkExternal.html'
