I'm running i3 (4.17.1-1) and i3Gnome on ubuntu 20.04.
In my regular i3 session I autostart pasystray, nm-applet and kupfer launcher and all of them show up in the systray correctly.

In the i3Gnome session I only see the kupfer launcher applet in the systray and other applications (pasystray, blueman, nm-applet) which normally dock in the systray do not show up even though they are running (confirmed).

I'm using the same configuration files in the i3 and i3+Gnome scenarios.

Are you using/starting also gnome-flashback? If so, try gsettings set org.gnome.gnome-flashback status-notifier-watcher false .

I wasn't using flashback. using flashback + the setting you suggested does not change anything regarding the displayed applets.

Do you have indicator-application-service running?

Then it will be your problem. That service provides org.kde.StatusNotifierWatcher D-Bus service and your mentioned applications are providing Status Notifier Items not old systray items. Stopping that service/app should help.
